Is there anyway to have the site notify you of a new PM, instead of just the number next to the "my messages"?

Yes if you go into your profile settings you can have a pop up alert you and you can also receive an email.  Its all in your preferences.  I tried install a piece of software that would give you an audible alert but it was not compatible.
